This should be fixed in the latest beta.

Media transfer goodnotes -anki no longer works

I was able to figure out a workaround about a week ago, and an update is currently in beta testing. If you’d like to give it a try, please see Beta Testing - AnkiMobile Manual

Or if you want to stay on the released version, stick with copy-paste for now.
